Is the MIL lit (check engine)? If so you'll need to get the code to see what's going on. Also what engine do you have? My previous 06 5.4 was having missing issues and it was throwing some codes but then it just cleared up??? The codes indicated a bunch of things and thats the first place to start.

I assume we are talking about a gas motor.
You can take it and get it read at most auto parts stores for free.
I'd bet it is spark plugs or COPS as the issue.
Getting it read will allow you to go directly to the cylinder that has the problem.
