Bolt heads should not be in the bed so the lining should not be affected.

Im pretty sure the bolt heads are in the bed, nuts under the frame. But they're square shouldered lag bolts, so they shouldn't need to be secured at the top to unbolt the bed. If anything, the lining should help your situation. You should be set.

The bed bolt heads are in the bed, and they're "proprietary" carriage bolts with a domed top.

What I would do is take the nuts off on the bottom, then lift the frame with the bolts, then once out you can tap the bolts out from underneath that much easier as they won't be "bound" on the frame with rust, filth, etc.

Should prove to limit damage to lining if cut around bolt head with straight edge knife at floor before attempting removal of nuts from underneath. Can ya cut that stuff? Might not be supper easy but I'd think ya could?

Then the coating, it won't be able peal up and away from floor around bolts and might even stay on head of bolt for the duration. Then easily sealed water tight again too, put appropriate size bead of say a neoprene caulk under bolt heads before tightening them down then clean away excess sealer while "wet".

Doing so, might never know the bed had been removed post coating job.

Oh I see that thick huh, need someone post measurements of exact location that has same bed size?

Even at that its gonna be tough with a knife, might be better use hole saw with same or just a hair larger inner diameter then that of bolt head. Use with no center bit in it use it to cut down around each one down to bed floor. Might only need fill saw kerf once each bolt is replaced back into hole removed from.

As a drill "guide" for use with no center bit drill through near end of piece of scrap wood, say a piece of pine 1x6" that's say 12 or 16" long first using the center bit.
Will allow for use of bit without center bit, use the board with hole as guide, center hole in board over bolt head and stand on it hold it from moving.
Drill down through hole until lightly hit bed floor cutting plug containing the coating and head of the bolt in one piece.

The board, using it will insure you don't "drift" off all over the place while attempting start each cut.

When you knock the bolt up the coating should stay right with it, that is if you need mess with it in the first place.

If the coating is that thick and is as tough as they claim it shouldn't be damaged by lifting bed off/setting bed back on with all bolts left hanging in place. Just be sure all line up to frame during process of lowering it back into place, one hits or hangs up on the way might punch it up through coating making a mess of things for ya.

Myself I've always just tack welded the head to the bed floor when the head spin however never worked with issue you have. Or just burt it off depending on future of the bed in question. Gonna use it again tack weld it to floor to remove nut, often makes bolt "useable" again if it doesn't snap in the process anyway. I will try heating them but locations for em under truck for em aren't always in favorable locations do such thing. Fuel and brake lines and like don't take to well to that sort thing!

Cut a plug out tack weld a smaller nut to the head I guess or just cut the bolt from underneath, regardless you're gonna have to repair the liner. To what extent depends on what you chose to do to get access to it.

I looked a minute rhino liner doesn't look to offer any kinda "repair" or touch up kit.

If there is room, lock a pair of vise grips on the bolt, above any threads that you will need later on install, hold the pliers and turn off the nut with your wrench.

i think i am going to try to get a grinder in there and cut a hole in the support of the bed so i can get a pair of vise grips on the bolt in the support then wrench it then i can weld it back up when i get the bed off.
