Not with very much success. These trucks are speed density, meaning the computer fuels them with the assumption they are stock. It can compensate slightly for mild modifications, but anything like a large cam it can't handle.
You will be disappointed if you hop the engine up very much anyway without changing the gears. You will be moving the power band up, and with a heavy truck it's going to be hard to get it moving with a wild engine under the hood.

If it's a ground up build I'd swap to a 1996 351 EFI system so you can check codes more easily and monitor data items. It's a more sophisticated system than what's in there now. If you're already considering heads you might as well swap a 351 in there and do you're work to that. I wouldn't worry too much about the transmission unless you plan on doing highway driving.
