I guess I will have to figure out a way to put it on the 6637 considering Travis and I are having the same problems and the only common denominator is the missing IAT.
When I say mine is gone, I mean it's GONE... MISSING. The sensor is not there at all, just a plug with no sensor in it. I'm not sure if this will cause problems or not.. If the sensor is there and just laying on your fender, your good. It doesn't need to go in the 6637, just leave it on the fender.
Now if you were to break out a scan tool and look at the data stream and notice the IAT reads nowhere near the outside air temp(like mine reports around 50* even though it may be 110* or 15* outside), then we would have a common denominator.

I have the same issue. Started about a month ago. Outside temps aren't cold when it happens. It happens even after the engine is at operating temps.
I do have my IAT attached, just hanging in the free air (6637).
I replaced the CPS (from dealer) and fuel filter, no dice.
I know oil level can make weird stuff happen, but I'm only a half quart down.
Not throwing any codes either.
After reading this thread, I disconnected the IAT and snapped it back in a few times. I don't know if it made a difference, haven't had the chance to drive it yet.
Got to make a three hour trip this afternoon, we'll see....
I also noticed a slight amount of diesel in the valley, guess it's time to replace the o-rings on the fuel bowl drain.
In the thread I listed in the previous post, a member stated that he cleaned the FPR screen and it seems to have cured the bucking. He said it was pretty clogged.
I'll try that too, but it would seem odd that I have power when stomping on it but bucking when going easy on it.
I snapped the IAT in and out a few times yesterday and drove about 90 miles without it plugged in.

I'm still at a loss as well. Everything seams to check out, but I still haven't been able to put a scan tool on it. I did just receive my 203* tstat today, which will be going in this weekend. Who knows, maybe my Napa one was opening WAY to early
Alot of people don't think this is a good idea but worked for me once. I emptied my fuel filter container and filled it with Power Service and started it up. Let it idle for a little bit then turn it off for overnight letting it sock. The next day run it hard.

I've heard of doing this with Diesel Kleen. I'm assuming this is a similar product
I too ran a bottle of Diesel Kleen through it, a little higher concentration than it called for. No difference.
Yesterday I had a scan tool plugged in. No stored codes.
On a 90 minute highway trip yesterday, the SES light came on for about one second two different times. When it did, there was no power when I hit the pedal.
But a second later, it caught.

It's the screen between the FPR and the fuel bowl.
