I pulled in and while sitting there at an idle, the engine started running real rough. I ran the engine up in RPM and I could still feel it running rough. Put it in gear and moved and it was still running rough. Turned the engine off and re-started it and it ran fine. I have 46,000 miles on the truck and it has never done this. The check engine light will sometimes come on but it ends up gone off after a short time and won't come on for a long time.
Any idea's? I don't have anything to check any codes so I was thinking it's time to take it into Ford for a checkup.

Sounds like your EGR is getting some carbon chunks |(small but there all the same.)which are holding it open on idle and causing a lean run with associated rough running. Pull the EGR and clean out with carb cleaner and a brass brush. That should take care of the problem.
