its a common issue with the 11 models and the version of sync that they have. it doesnt seem to be an issue with the 09s and 10s. Mine does it. both with my ipod and with my flash drive. the update did seem to help some but hasnt fully resolved the issue. I have just gotten used to unplugging my drive before i shut the truck off and plugging it back in when i get back in the truck. it only takes an extra 4 seconds out of my life so im pretty comfortable with living with it. it is the only so called "problem" that my truck has had in the 7 months ive had it.

that's basically what I do too. seems to eliminate the problem pretty well (slightly annoying not being able to just leave the drive plugged in at all times but... i guess i can live with it this way)
I have a cheap Sansa MP3 player that I sync to my truck. I have to unplug mine after use or it will stay on.....in that the display on the player shows the info on the song that's playing.
If I shut the mp3 player off and leave it plugged into the USB port, it's not detected.
So I unplug the USB cord and just plug it back in after the truck starts and the radio boots up, as it is usually is waiting for a satellite signal. I park under a carport with a metal roof.
I use a 4gb USB stick in my USB port on my '11 Ecoboost XLT, I've found that life is easier if I switch the input to Satellite Radio or Regular Radio before turning the truck off, when I get back in I can go right back and hit AUX and it fires back up, otherwise I have to go through a procedure to 'initialize' the usb again.
Same problem here with my 2011 but as others have said the Sync in the 2010 I traded in as well as the wife's current 2009 work much better.
One additional thing I've noticed in my 2011 is that Sync doesn't start right away. When I first start up Sync won't respond to steering wheel commands but after a couple minutes it slowly starts to respond and then it recognized my phone's bluetooth connection.
I'll try turning it off in Sat mode to see if it helps. With the USB2 mod my ipod always stays in the glove box so it's a pain to reach across and dig through the disconnect and reconnect.

Sync is from Microsoft... not Apple. Apple makes the iPod.
I would agree with Apple being better if it wasn't so hard to home share our Ipods... Why is it so hard to share our music??
Because Apple doesn't want to share anything, and the fact that sync is Microsoft and it doesn't work so well with Apple stuff,, well go figure on that one, when a $10 mp3 player works fine with it but a $300 Ipod doesn't

Older analog sound systems weren't affected as much by turning the engine off while leaving the radio power on. I'm not sure the new systems are as tolerant. When I first got my truck I was experiencing a few of the things being described here. Once I developed a better understanding how the newer technology works it made more sense. Since I started turning the power off on the head unit every time I stopped having issues with the way the sound system works.
On your laptop or desktop computers you don't just hit the power button when you get ready to turn it off. The computer system has to go through a series of shut-down procedures first. I believe out truck systems work very similar.
