My service engine soon light came on and my 2001 7.3 began to misfire and stall ocassionally at idle.
I replace the fuel/ water filter and cleaned the air filter. Drove it for two hours and it started mssing again and light came on.

Well, I would start with a Ford CPS and go from there.... wouldn't hurt to try unplugging the ICP and see if that clears it up too.
Fuses all good? Oil level good? WTS light going on/off like normal?
Do you have access to a good scanner that can pull the PSD codes?
When it's running bad, does it seem like all cylinders are misfiring, one side, just a couple, etc?
All oil levels, etc are good. It seems to be prevelent at high sppeds (no particularly heavy load) and at idle. It also seems to be random, slight at times and more noticable at others.
I am not familiar with some of the codes mentioned ( left my Chilton manual at home and am on a short vacation).
Can I take it to an auto parts store and have them read the code? or is there a good reading device to purchase?

I unplugged the cps valve and looked it over. No apparent oil or grease. The truck ran fine for two days on short trips. Driving about 1 1/2 hours it began to miss-fire again. After 2 hours the "check engine soon" light came on again.
It seems to be most noticable at high speeds after driving an hour or more, although it has done it at idle and has stalled.
Any advice would be appreciated.

Are you talking about the CPS on the front of the engine (by the belts) or the ICP on on the driver's side valve cover?
There are quite a few FTE brothers in nor cal... maybe someone is close by and can give you a hand with some things. If you are close, I have a spare cps you could swap out to see if it clears up...
