My 2011 dually was not equipped with a bed-mounted junction box for the trailer lights and brakes. The local dealer tells me Ford does not offer anything other than the standard one mounted under the left side of the rear bumper. Is there an easy way to add a parallel connection box mounted inside the bed so as not to have to drape the power cable over the tailgate while towing my fifth wheel trailer?

I believe your dealer is mistaken. For 2011, you can get a fifth wheel factory installed so it stands to reason that there is a plug kit for the bed as well. Check with the parts counter and see if they offer a 7 pin bed plug harness that will connect in-line with your rear plug. Record the number and then get a price from PartsGuyEd.
EDIT: A quick search here on FTE produced the following part number BC3Z13A576A www.partsguyed.com will get you a price.

Super easy. Go to etrailer or any RV dealership and get the one the plugs in and tees in the back of the existing plug. The tee gives you about 7 feet of cord to a second plug to install where you choose in the bed. Sanitary and simple.
Any hitch place can do it for you if you don't have the wherewithal to do it yourself. I hope your dealer is saying Ford doesn't have one "aftermarket", because Greg is correct about it being an option. But you have to do it during the build.
My dealer ordered it and installed it for me on my 11, it was about $78 for the part and the connectors were already there under the bed, just plug and play!!! easiest mod ever!!
Using the information you guys provided yesterday (very helpful) I stopped by a local RV place and purchased what I need for a DIY installation........total cost of $24.........much less than the dealer cost of $100+ fof having them put it in.
