Last time I had a phantom squeak in a Ford it turned out to be the plastic bushings on the door striker posts. Picked up a new set for like 5 bucks and my doors never closed tighter or stayed quieter.
I had a squeaky noise coming from the back seat of my 2014 super crew F-150. I found the noise was coming from the latch that is very hard to get to behind the backseat headrest. Look on YouTube to find how to gain access to it and unlatch it. When unlatched the whole seat lays forward. Find the cylindrical horizontal striker pin and wrap a couple layers of masking tape around it and this should solve your squeaking problem. Take note of the pin location because it will want to move up or down. If not aligned correctly, the seat will not lock back into place. I had the same problem with the striker pin on my ford escape back hatch squeaking and masking tape fixed it too. I’ve been told that a little grease will work also.
I realize this thread is 8 years old, but I'm having the same issue and im hoping the OP was able to find out what it was. Mine started in the rear passenger side. I tore everything out and decided it was coming from under the truck. My wife was driving the truck to work when the squeaking got really loud and then there was a "bang" and then the sound was gone. Sorry I can't better explain it, but I wasn't there to hear it. Now the sound has returned, but it's coming from under where the center console was or the passenger seat. I noticed the hanger for the exhaust has a polished look where the hanger looks like it was rubbing on the rubber bushing. The trucks new to me so I don't know If it was there before and I didn't notice it or if it was what was causing the squeaking sound. I pushed on the exhaust lines and they all felt solid, but the truck weighs so much. It's a 2011 F-250 crew cab if that matters.
