I'm wondering what could be causing this. It seems to me there must be air trapped in the system somewhere?

My guess is it fired with the starting fluid because your batteries were drained enough they weren't turning it fast enough then the starting fluid ignites a lot easier and it fires. I really don't want to re-read this to find out so I'll ask, are your batteries old? Starter dragging maybe? How long did you have it running after you got it going and before it died?
