I never hesitate to bash Kali whenever appropriate (since I have to work there once in a while and have to keep my passport and visa up to date to be sure I can get back out), but the EZ Pass thing is one where VA is most definitely worse.
Kali doesn't kare where you put their "FasTrak" transponder, as long as it works. They recommend that you mount the transponder high on the center of the windshield, but they don't require it. And even if it doesn't work, as long as your license plate is registered on your pass account, they'll forgive the ticket if it fails to read and just charge you the toll. 'Course that could change any time, but that's the way it's been ever since they started the FasTrak program. And I suppose if you have lots of read failures they might go Virginia on you...
I'll have to try the glasses pocket, but I don't think the FasTrak will fit there. I just keep it in the console and pull it out and set it on the dash when needed. Not a big deal since mine only gets used about once a month on average, and will usually still work from the console when I forget to pull it out. My wife just leaves hers in the pocket behind the driver's seat of the Saab and it works fine from there except at one particular toll plaza.

As for shielding one when you don't want it to work accidentally, Kali FasTrak offers some sort of mylar shielding bag to drop the pass in, and it works. I don't know what else it's made of besides mylar, but it definitely stops the pass from registering. Here's the FAQ from Kali describing it:
