Soft Tonneaus:
Truxedo, Extang, Lund, and Access are probably your best bet there. Stay away from the snap on covers (they're less expensive) and find something like the Truxedo Truxport or LoProQT, or the Extang Revolution. I just ordered a Truxport for my Screw, that will be here tomorrow. I'll let you know my thoughts after the weekend (small road trip to hunt camp). Cover and tailgate gasket, from my local shop, for $390.
Hard covers, and the rolling garage door types covers are going to run you more like $1000. To compare what's out there, check out this sponsor of the forum, Tonneau Covers and Truck Bed Covers at TonneauCoversWorld.com You'll at least be able to compare makers, models, hard vs soft, etc.
Those undercover swinging toolboxes are not cheap. Drew (Coskid) might be able to help you out more here, but I remember seeing them for liike $300 a piece.
There is a decent amount of space under your back seat, if you don't have a the factory subwoofer.
Currently I have all of this under the seat:
jumper cables, 75 piece tool set, large maglite, blanket, 4 12' tie downs, umbrella, and of course the factory jack kit.

The mirror is still just taped up for now. im shopping around. they want around $115 for labor cost and $200 for the part. im considering temperarily fixing the plastic (hood)part and just getting a mirror cut and putting it on myself for the time being. one place said they would install the unit for $40 so im looking to see if i can get the parts cheaper somewhere else such as a junk yard. thanks for asking!
