The stroke on a 352 is 3.5 inches, same as a 360. The 390 has a 3.78 stroke.
There are a lot of parts that interchange between the FE engine family. 352/360/390/406/410/427/428 and there are some parts that even swap with the FT truck engine.
A 390 engine will drop right in place of your 352 engine with no problems.
The 390 uses shorter connecting rods than a 352. the 390 crank will drop into the 352 engine but I am not sure what you would do for rods and pistons to make sure the pistons do not go past the deck or were two short and low compression. If you post this down in the FE engine forum they will be able to help you with that, along with other knowledgeable people on this forum.

I should add if you are swapping cranks, the 390 uses shorter connecting rods verses the 352/360 and I am not sure what you would use for pistons or rods. You would want to make sure to use the right combination so you don’t have the pistons going past the deck or have lower compressions. I would suggest posting that question down in the FE engine forum or wait until a more knowledgeable member of this forum can answer. The 390 crank will drop in to your 352 block, I just am not sure on the piston/rod combination.
If you are swapping the entire engine that is a simple drop in.

The 352 stroke is 3.50" and bore is 4.00" standard..
A 390 stroke is 3.78" and bore is 4.05" standard.
When taking a 352 block out the necessary .05" you Are really close to the .060. over bore. This really thins out the cyl walls on the dedicated 352 blocks. Most use the mirror 105 360 truck block for making the 390. thousands of them in the wrecking yards cheap and have thicker walls in the cyls to allow the over bore of rebulilds.
Once the block is at .050" there may not be enough left for another rebuild later down the line.
This is the easy way to a 390. Master rebuild kit for a 390 and a prepped 360 block.

If building a strong engine, wouldn't it be best to do the minimum overbore and then add stroke for more cubes? That gets you stronger walls to handle the power.
I've thought that it would be better to use a 428 crank and rods with some custom pistons in a 352 and bore the minimum to clean it up. Any reason that wouldn't work?
Edit: to the original poster, you can swap the entire engine. Also IIRC, the heads put on many 352s and 390s are identical so you can use your existing heads / intake on a 390 shortblock if you want.

Certainly a FE forum post if you want to add to the input. I posted earlier today using a 4.030 bore fore a 390 from a 352.. and must assume I fudged that due to CRS... but hell age & drinking dont help at all huh LOL as to a 428 crank and 4.0 bore... why would you ? Put that through an engine dyno sym and see what you get...(any camn you like) Not knocking it,... just curious myself...
