Just did motor swap, isles fine but when you put it in gear it runs really rough

You've been busy on this puppy. Check the IAC = Idle Air Control, it's computer controlled & responsible for maintaining idle speed as engine load changes. They are a common problem part in idle woes when they get dirty, or old.
Removing & cleaning internally with a plastic safe spray, like CRC MAF spray cleaner, or CRC QD spray cleaner might be a good trouble shooting step. It was for me, but cleaning didn't last & is probably why Ford recommends replacement, but at least I was able to know the idle problem was IAC related.
I replaced mine with a BWD mfgr IAC, from Advance Auto, as with a discount code from here https://www.retailmenot.com/view/advanceautoparts.com, it was Way less expensive than a Motorcraft, who's quality is good & which is also recommended.
BWD=BorgWarner Division, they mfgr many OEM parts, so have a good reputation. Beware of off shore parts, as they often don't perform well, or soon develop operational problems.
Some thoughts for consideration, let us know what you find.
