Can you 'Lose a tune'?

I went out of town for 4 months and when I got back the batteries were completely dead on my F350 thanks to the security system. They were dead for several weeks at least. No big deal, I put the battery charger on and after an hour of slow charge it cranked right up. Now it seems like I have a huge turbo lag. I have both the Atlas 40 and Matt's 8K Tow tunes. I know it's been a while since I drove it and hopefully this is all my imagination. But I don't remember this turbo lag or the smoke puffs.

Would be a good idea to do a VGT relearn and possibly a trans re-learn as well.

I know it seems odd to do, but I do notice a little more pep in reloading the same tune, almost like the PCM learns it's way around the custom tune after a while.

Try that too.
