What's the truck?
The last time I had to flush a system out, I drained the tanks down, changed the filters and the water seperator, and refilled the tank. I also disconnected the return, and hand primed the system into a bucket until the fresh diesel was coming out. A little gas left in the tank won't hurt much on the older trucks, but I don't know what it does on newer stuff.
