For sure paint first, then Linex. Better transition laying the thick on the paint rather than paint up to the thick.
As for the OP, paint the truck, line the bed. Body work would become a nightmare and probably impossibe to match when redone. If you had to cut out and weld in a new panel, or if you just replaced a fender you'll have a hard time matching because of fading. Also, on a patch, texture and thickness will be different, and I would expect it to stick out like a sore thumb. Just my thoughts.
