I installed pioneer 5X7's in the front doors of my 2000 CC. I love the sound. I changed the deck at the same time, so I'm sure there is a little bonus there over running the stock deck.
I'd rather buy a $2 sheet of 1/4" hardboard (similar to MDF). Cut a piece that will fit on your door panel, cut a hole for your driver so that it will be over the stock 6x8 opening, and then apply some silecone caulk to the underside of the hardboard. Let it cure fully and then attatch the hardboard to your door panel. The caulk will both reduce vibrations between the wood and metal AND will create an air-tight seal.
Either way, you should install a baffle board anyway. You're killing 2 birds with one stone here.
