When I ran mine out of diesel, I did key on for 20-ish seconds (until the pump noise dies), key off 10, did that 3-4 times, and it still sputtered and choked and growled for a solid 2 minutes until it was completely purged of air.

I hope you meant 30 seconds, not 3. But even if you did, twice is a bare minumum. In fact, one Ford video floating arounds says to do it 6 times. I have just done it 3 times, and not had a problem. But instead of going with 30 seconds, I actually listen for the pump to stop before I turn it off.
The point is, that if you get a bubble into the fuel rail, it takes a long time to get it out.
But I have to say, if it never kicked over at all after the filter change, I think it is something else. Someone smarter than me will have to have a go at it.
