Another easy upgrade for this motor is to use a Powerstroke oil filter. It's twice the size of the IDI filter and the base is identical.
I also use a B&M shift improver to firm up the shifts. I have it in both of my trucks. I've been running them for 5 years and have had no problems. I also do a fluid/filter change every 2 years. If I did any towing or frequent heavy hauling, I'd probably do it every year.

The lift pump pumps 1/3 pint in 10 seconds while cranking, So in 60 seconds that would be two pints of fuel while cranking ... I have never tested the flow while running but I suspect it is more than 1/3 pint in 10 seconds!
So, In a minute or so of running all the air in the system will be gone unless it's leaking air on the suction side of the lift pump. ie tank to lift pump.

[edit] IGNORE ... brain fart on my part, forgot the injectors were replaced! Duh! [/edit]
In affect thats exactly whats wrong in a cylinder or two, but adjusting the pump timing will not resolve failing Injectors.
If you were to have your Injectors pop tested you will find that some pop a little low and some are super low, then there is the dribbling ones!
An early (low pop pressure) popping Injector is like advancing the timing for that one cylinder.
What did the tips look like before you cleaned them ... Sooty, Wet, Dry, Oily, Black, Brown, White, Green, Blue, Yellow ???
