It's a fairly common issue that the in-tank mods can fix. The stock pickup assembly can draw in air when fuel gets below 1/4 tank, causing a rough running engine and additional injector noise.
For right now, don't let it fall below 1/4 tank. Air in the fuel can be harder on the injectors over time. When you get a chance, drop the tank and perform the modifications to fix it. Several places sell kits, including ITP Diesel and Diesel Innovations.
At the same time, it would be a good idea to do the pre-pump mods too to get rid of the quick connect fittings. Those also tend to fail over time, and draw air into the fuel lines. Quick connect fittings work fine when they are under pressure, but since they are located before the fuel pump, they are under vacuum and don't work well that way. Both of those places I mentioned also sell pre-pump kits.
