Rough Running, DTC codes
Two weeks ago, oil leak discovered, taken to stealership, replaced turbo o rings fixed "tube" leak. Other than oil leak no prior problems, no DTCs.
Drove 440+ miles with a couple of 10 minutes stops towing 5000lbs max. Ran at about 2100 RPMs continuous for an hour or more at the time. No trouble noted.
Return trip, drove about 80 miles and stopped to fill up. (first since leaving, has a 48 gallon tank) About another 50 miles down the road the truck began vibrating, bouncing, loud, loosing power. If I backed off to slow down it would smooth out and sound right, if I tried to accelerate it would convince you the engine was about to drop out. Steering wheel and dash vibrating like driving over a serious set of rumble strips.
Pulled over for about 15 minutes, checked everything, no oil leaks, oil full, nothing excessively hot etc... I did drain the water sep.
Back on the road everything seemed OK for about 30 miles. Then a repeat. About 10 minutes to drain the sep and look around.
Another 30 to 40 miles, repeat. I pulled into a station this time, purchased Diesel Kleen with the water dispurser, poured in a whole bottle and topped the tank with another 20 gallons of fuel.
Checked DTCs = P1249 and P0603 cleared
We came another 150 miles without incident until the last 10 miles. Then it was very very faint. Drained sep and DTC = P1249 cleared.
The truck ran a couple of times this week, short trips, no load, no problems, no codes.
This morning with aobut 1000 lbs in the bed I ran the truck wtih Overdrive off, sustained 2100 RPMs for 10 miles, punched it a few times HARD. Red lined a couple of times, the turbo dumped twice (now that I know what that is) and backing off returned everything to normal. No perceived problems. HOWEVER, DTC = P1249
Could it simply be bad fuel?
Could something the stealership did be the problem?
Could the stage 3 Hypertech programming be the problem? ( I did update the hypertech code a couple of months ago)
Could a vaccum leak be the problem?
I don't want to just hit the road again with a trailer and the problem recur 50 miles down the road.
Ideas?

At least twice, the first CPS replaced was done by the stealership when it had about 20k on it or less they decided it needed it. That one failed and I replaced it with a stealership purchased CPS at around 40k miles.
Now that I think about it the truck did buck when the last one failed but it went to non-functional (idle only) so fast I didn't get time to enjoy the rough ride.
Is there a better CPS to install rather than going to the stealership?
