Manual hubs are superior for two major reasons:
1) They are stronger and less prone to failure. My '94 F250 came with manuals, my dad's '97 came with autos. My truck has almost 150,000 on it and is on the original hubs. My dad's '97 is on its third set of autos at 125,000.
2) If you get stuck with your hubs unlocked, you can just get out and lock them in and go. With autos you have to move forward a few feet to get them to lock in, which means you are not going to lock them in after you got stuck in two wheel drive.
