The main drawback with the stock T5's are the torque ratings. 85-89 was 265 ft lbs. 90-93 was 300 ft lbs. Z spec in the Cobra T5's were a bit better at 330 ft lbs and up to 450 hp. FE's have torque ratings from 352 ft lbs in the 352 to 401-427+ ft lbs in the 390's stock. The torque of the FE will shred the stock T5 in short time. You can get a World Class T5 or Tremec 500-600 series. So yes you'd need a built up trans to handle your needs.

have you looked at the gearvendors overdrive ?? it bolts on the back of the 4 speedand give you the overdrive for 2 grand ..or less if you can find a used on ,they have a good reputation I am putting one behind my C6 in my ranchero this winter..you end up with overdrive and all stock driveline with no issues
The T5 will live behind a healthy motor provided that the driver doesn't beat on the tranny. 3rd gear is the weakest and a heavier vehicle will of course be harder on transmissions. There are plenty of Mustangs out there ~3500lbs making 500hp that are still using the T5. There are also ones out there that grenade a T5 with not much more than factory HP. It all depends on the driver.
