Dis-connected both batteries
were un hooked for several hours. After reconnecting them truck has all kinds of trouble. Runs rough, shifts different ect.

Truck will surge by 3 or 4 hundred RPMs any time also.

when you un-hook the batteries, the trans will have to re-learn it shifting patterns. But that does not explain what you are saying so this should bump it to the top.
