Welcome.

Some more info would be helpful. Year, Model, Engine, mods, and anything you can add to the problem.

GEM comes to mind first off, but I can't see it shutting down the engine. There was a TSB on early models about the windshield leaking and shorting out the General Electronics Module. Around 2002 the GEM was integrated into the instrument cluster so it became less of an issue.

Next would be water getting into the 101 pin connector in the engine bay and shorting out the PCM. It wouldn't hurt anything to pull the plug loose and shoot it full of dielectric grease and bolt it back in. This should prevent water from shorting out the plug.

Welcome to FTE.

First I'd like to point out we have a 99 - 03 7.3 diesel specific section here if you scroll a little further down the main forum listing.

In regards to your issue, we'll need a little more info. Can you better describe the cutting out? Does the engine kind of buck? Does it always happen when raining? Are you sure it's the rain and not the windshield wipers causing an issue?

These might seem like foolish questions, but there are 2 things we need to check here. First, some of the 99 models had issues with leaking windshields. They did not leak enough to leave a puddle on the floor, but if you remove the fuse panel and look at the back side of it, you might see signs water has dripped there. It would be unusual for a leaking windshield from the factory to start showing signs now, but pulling the fuse panel and checking things out is a free check. Have you had the windshield replaced lately?

The other issue is some have had some problems with the windshield wipers interfering with the CPS signal.

Well that sounds more like a CPS issue, and it's always a good idea to have a spare CPS anyway. Of course checking the back of the fuse panel is free, but I'd also stop by Ford and pick up a new CPS. They're about $25. Don't bother with the ones from the parts stores. Too many bad stories about the aftermarket stuff. Here's how to change it yourself http://www.guzzle7pt3.com/cps.php

It wouldn't hurt to check the connector on the CPS to make sure the rubber seal on the plug isn't missing or damaged. Any interference or loss of CPS signal will cause a stumble or a stall.
