Depends on the bellhousing bolt pattern. M5ODs have also been used behind other engines besides the 2.9/4.0: Essex V6s, Vulcan V6s, etc. - to include the 3.8s in the F150s, IIRC. As long as the transmission has the right bolt pattern on the bellhousing, it should work - IIRC, the M5ODs did not have a removable bellhousing.
Not sure which one is 'better' (M5OD, M5OD-R1, R2, etc.) - you may want to look in the tech section here or on RangerStation.
