both my batteries are exactly two years old. heavy duty good ones.
two weeks ago i had a "no starting issue", and it took many turns of the key without starting before i found it was a dead alternator.
replaced alternator.
question is, by draining the batteries during the no start will they "recharge" on the new alternator or is there something differant to it when i hear "put a charge on them"?
i know there called "dummy gauges" but on starts there seems to be less voltage than usual.

Put a charge on them just means hook them up to a battery charger. A long, slow charge at around 2 amps does better than a quick charge at higher amperage.
A bad alternator can take down one or both batteries. You might also consider getting the batteries load tested for free at your local parts store.

but, by putting in a new alternator and running the truck for awhile will that charge them back to normal or do they need to be charged on a battery charger to get back to their peak potential?
The alternator may charge the batteries back to peak, but in the same respect if the batteries are to far gone you can fry your new alternator. I would put them on a charger and then have them load tested. Better safe that sorry!

Jim's dead on with his advice. Many alternator suppliers or rebuilders will not warranty new alternators that were used to attempt to charge depleted batteries. Also make sure to charge your batteries with a charger before starting your engine with a new alternator installed.
Also, regardless of the age of the batteries, if the battery was pulled completely flat it stands a good chance of sulphating thereby shorting out one or more cells and ruining the battery.
