It looks like that block may be a bit too big. If the drive shaft is inline with the yoke you wont have enough of a working angle in the ujoint wich could be causing your problem.
How much did they lower the bearing.
Have you made sure your driveline was timed right 1 tooth off makes a lot of differance some slip yokes has a double tooth so you cant get it out of time.
This is what I would make sure your driveshaft is straight install ujoint take your time and make sure the locks are in correctly.
Make sure your carrier bearing is in good shape and your driveline is timed right.
Make sure your slipyoke slides freely. Tighten everything up.
Now check your slipyoke for slop side to side to up and down same with carrier bearing.
Test drive it if your satified everything above is correct and still have a vibration try moving your carrier bearing back to stock location (make sure you still have enough splines in the slipyoke check again for slack) drive again.
Also make sure your vibration is driveline related your big tires sometimes cause vibrations feels differant but I cant describe it.
Think about this if somebody went to the trouble loosen the bolts cut them with a chisel and tighten them back up you have really pissed off somebody. Are you completly sure your caps fit that new yoke correctly.
if your drive shaft was floping around thats what made those marks i had a u joint break and it beat the crap out of my fuel tank and banged up my bolts that hold the u joint to the rearend and bent the peaces that hold the u joint to the rearend all to hell.
the chizle mark was under the blot head like he losened the bolt hit it and them srewed it back in i was drive right after strait piped it and some young lady yell at me to slow down i was only going 25 but it sounded a lot faster he live around the block maybe she has a boy freind i dont know the marks where under the blot head
