Changed starter 2 weeks ago have had it plugged in last couple of nights due to temps being down into the 20's already. Ran the batteries down yesterday so put the charger on it overnight. Now it cranks fine just won't fire even after having it plugged in. Plan on changing fuel filter tomorrow and taking the batteries back as one isn't holding a charge. Additionally there is a clicking sound under the dash when trying to start. Have had to change GP's usually every other year so far and the GP controller twice. Please don't tell me it's the GP's again they are getting Da*ned expensive.
Yes the fuel pump kicks in and quits.

WTS light coming on? How long does the fuel pump run? Might try opening up the drain valve on the fuel bowl, turn the key on, and see if any fuel comes squirting out. May also be a blockage in the pickup lines if the fuel is for sure turning on (should run about 20 seconds)
Weak batteries will spin the motor, but won't provide enough voltage while cranking for the IDM to send the fire signal to the injectors. With your clicking noises I think you getting the batteries checked is a good place to start.
When you've got that done, grab a multi-meter and check the glow plug relay when the key is first turned on to make sure you're getting power to the glow plugs. Also keep in mind the wait to start (wts) light isn't tied to the glow plugs. Try leaving turning the key on for 30 seconds before you try and start.
