W351 in E-150

I have a W351 in a 1988 e-150 club-wagon. My problem is spark plugs, i think. I just did a complete tune up this past april(cap,rotor,ign mod,wires plugs) my question is i did all of that because it started to miss, pretty bad all of a sudden. after i did the tune up it ran like a raped ape! now all of a sudden, its doing it again. is its only been like 10,000 miles do i do the tune up again, or what. Im also thinking i might have something to do with the exhaust. I redid the exhaust system 2 years ago i installed a three inch in/out high flow cat, and a three inch in/out flowmaster muffler and sent it out the side in front of the rear tire. Im i causing too much exhaust flow!?! then again i dont know how that would mess with the spark plugs? any and all help will be helpful!

What brand of spark plugs are you running???
I strongly recomend AUTOLITE or MOTORCRAFT, Champion plugs will not last long in a Ford engine, also have you checked your timing??
