I don't know for shure but removing any resriction from the intake or exhaust sounds good to me.The vac/boost combo gauge is for gas engines, if your diesel has vacuume then it is because the air filter is plugged. The location of where the boost gauge hose connects to the engine is the most important. It should be located post turbo closest to the intake on the engine, (search this web site for boost gauge install). Check your hose for kinks or restrictive twists that pinch off the tube. Good luck.

If the boost gauge line is between the air filter and the turbo it would show vacuum, and the numbers would increase as the filter got dirty.

If the boost gauge line is between the turbo and intake manifold, it will show pressure like it is supposed to.

Not sure about the gauge pladement, but the first part (dome/dish) sounds a bit like what people call a salad bowl ... If it is then you would be better off to get out the angle grinder and remove it ... As long as this operation did not allow any unfiltered air into your system ...
