Well that weatherstrip was the wrong one. Just got it today. I already have the one they sent, just a little 6 or 8 inch strip of rubber about as thick as a credit card.
So I have sent an email with some pictures so I guess I'll see what happens next.
i had the same problem as i set the upper hatch sown it was rubbing. I notice the plastic trim was rubbing and on the upper door i found that the plastic trim plate had 5 or 6 bolt that could be loosened and the plastic trim could be move upward (yes you have to take the interior trim off the upper door but take your time and be patient it comes off easy). no rubbing and i am a happy camper. look to see if you can see it rubbing.

The pictures you took look like the seal I need. I didn't send them the pictures the first time because they sounded so sure about which seal. The one they sent was just about 1 inch tall by 8 inches long by about 1/8 inch thick. I'm waiting to hear back from them now.
How does your seal hook into the rear gate? The pictures kind of looked like there was a row of push type fasteners that held it in place.

Yes, it is held in by 23 push pins. 19 across running horizontally along the gate and 2 on each side where it takes a downward turn like in this picture.
The 2 push pins are on the inside part of the seal where it faces down or on the other side of the picture and can not be seen from this perspective.

I sent them another email explaining the seal and the push pins so maybe we can get it right this time. I will say that so far they have been good to deal with although everything is pretty much done through email. I guess they only have 4 employees or something like that.
on my 2000 i have a small style gasket. now is the gasket rubbing on the barn doors or is the plastic trim piece from the upper door rubbing.... when i bough mine the plastic was rubbing on the barn doors. when i looked inside the upper door i found only two bolt out of six holding the plastic trim in place and those two where loose. just a thought to ponder.
I went out and looked at mine again and it appears it is the plastic piece that surrounds the rear gate door handle that is actually rubbing on the paint.
May have to try what tykateexcursion did and take the inner trim off and see if I can move my plastic section up some. Sounds like a pain in the a** but willing to try anything at this point.
Jon, Looks like this may be a redesign part that was updated by Ford on 03/24/2005.Here is what they say: " RH - New design only 5 inches long with pushpins complete strip was deleted due to oversealing issue."
The original part# for the redo was YC3Z7842084AB which was superceeded on 03/05 to 1C7Z7842084AA. Please let me know if you want to return it or if you want to look at it a little closer.
HUH???? humm, lets redesign something because its doing too good of a job.... i guess ford thought that they could save $1 and give us all something that will scratch our trucks instead of doing the job it was designed to do.
