Need Help

So my trans temp gauge is pinning all the way and a red light that says check guage comes on in my 2003 f550 6.0l psd i take it to my transmission guy and he throws it up on the computer and gets six codes
P0341 Cam Pos SNSR CKT performance
P0528 Fan Speed SNSR CKt No Signal
P2263 Tc/Sc Boost System Performance
P2269 water in fuel condition
P0284 Cyl 8 Contribution Balance Fault
P0278 Cly 6 Contribution Balance Fault
i already knew i had the water in the fuel problem
so i take it two ford and find out i have a 2 engine recalls a negaitve battery terminal and a computer recalabration and there telling me they can clear 2 of the codes and its a sensor in the transmission and i think they are just jerking me here becuase they dont want to do the engine work even though its under warrenty 5 year 100,000mi but there trying to charge me for some other bull**** any opinions am i get played her i know the 6.0s have had problems but this truck has been a horse since i got it and i haven't had any major issues

What motivation would a dealer have not to do work for you under warranty?

Wow that is alot of codes how is the engine running and the transmission shifting?
It just seems to me with that many codes the engine would be running lousy.

its running fine, but ive had problems with the service dept before
