problems with trans / ecu swap

we converted my buddies 99 f150 4.6 2wd from auto to 5spd and everything went fine and the truck drove good with the auto ecu but ofcourse the cel was on and he needs to pass emisions so i bought a used 5spd ecu and swaped it in but the truck wont start it does turn the engine over fine, i even called the dealer to confirm it was for a 99 f150 4.6 5spd 2wd and he confirmed it was.

the only two posibilities that i can think of are

it seemed the theft light was flashing while the engine was turning over so i think thats the problem but im not sure how to fix it

the only other thing i can think of is that car-part.com lists 4 different part numbers for the 99 f150 4.6 5spd 2wd and i figured anyone would work but i maybe wrong and i hate to have to buy more of these since i dont think i can return them

we put the auto ecu back in and truck started write up

the other question is that the speedo dont work and we dont know why it worked with the autotrans and we assume the speed sensors are the same but who knows maybe it will work once we get a 5spd ecu to work but i would think the vss signal would go right to the cluster

2 things to check

1) is the computer you have for a COP engine or a coil pack engine, aparently some 99's had cop's on it and the pin configuration on the ECU is a bit different. My 99 had coil packs. So depends on what your truck has and what the donor ecu had.

2) Might be the Pats system Passive anti theft system, once it senses there has been a module changed i think it shuts the system down until it is reprogrammed by the manufacturer... I think.. call ford and ask

The replacement PCM must be programmed to the existing cluster to enable the PATS system. The dealer can do it for you.

The manuals and automatics use different methods of generating the VSS signal, IIRC. I'll look up the specifics tomorrow.

ok that makes sense now 2 more questions a is there a way to just disable the pats buy pulling a fuse or relay and if not is this a dealer only reprogram or can an independant shop do it because i just called the dealer and they charge 102/hr and he said it could take 2 hours thats insane

also do you think the speedo will work after the reprogram

i dont think so, thats the point of pats, that way the vehicle can tbe started unless the magnetic key is the same.... i think its a bit hard to steel these trucks cause not only does the key have to match but so does the chip inside the key, but maybe im wrong
