I am porting my heads. I ground out the hump in the exhaust ports and I was wondering if I should fill the holes or leave them. If I should fill them how should I do it?
I hope you're referring to the thermactor port, not a water jacket. I would tap the hole for threads, lock tight a set screw in the hole and grind it down flush with the port.
It would be quite the project trying to get a tap into that tight space. I think you be better off to leave them alone after you grind the bumps out. If you plan to use the thermactor system then they provide a place for the air to be injected into the exhaust. Even if you don't they won't hurt anything by being left open.

Thanks for input. I did a full port and I have about 17hrs in the porting process. I am about ported out. I just left the holes go. Still have to finish a few final touches though. thanks again
Depending on whether or not you're going to use the thermactor system you might want to consider plugging the hole on the intake manifold side of the heads where the air is pumped into the heads with a small plug or maybe even drilling it and tapping it. Stock intakes as well as both the EGR and non EGR E'brock and Weiand intake manifolds have holes in the front connected to passages in the intake to feed the air into the exhaust. You could just put a pipe plug in the manifold and probably be fine.
