For durability, the 6.9 wins hands down, for fuel economy, the 6.2 has the edge being lighter, and can be fitted in a lighter frame (6.9s were never offered in 1/2 ton trucks).
I would suggest looking into an aftermarket controller for the E4OD. It might cost a little more, but you get more control over the transmission. I converted my 1985 truck to overdrive using the baumanator TCS, and it works very well.
For what its worth, I have seen up to 22 MPG with my 6.9 (70 MPH).

Speed - 120KPH (set cruise and left alone)
RPM - 2450-2500
Box empty with tail gate up (I normally have a boxy cab height canopy)
Outside temperature was around 10C, with high humidity and even mist (the engine loves those conditions), rain does not help as it increased friction, and drag
Transmission was a C6 at the time, I did not have the turbo either, but did have a ram air intake (truck did not have the "soup bowl" when I got it)
22MPG was the highest I ever recorded with the truck, its possible that it could have done better at lower speeds, but I never use the slower highways, so I can't say for sure. Unfortunately, its very rare that I can use the truck without the canopy, or unloaded.
With the C6, my average was 15 MPG (the truck is normally used for hauling railings on the canopy, so that really kills MPGs)
Shortly after the swap to the E4OD, we began using a large trailer for hauling the rails (painters complained about bugs), MPGs have not really changed, even though I am hauling more with it now. I do not use the overdrive when towing though, the revs are too low, but with the locked TC in 3rd gear, the RPM is closer to 2200, and it is happy at those RPMs.
The best I ever got with my current setup was 17 MPG, but the canopy was on, and the cruise was set at 130KPH (80MPH), I enjoyed that drive.
With 3.08s and OD engaged, RPM at 70 MPH is 1600.
I should aslo mention that there are many long, steady hills on the highway I drive, hardly any flat road at all.
