OK Guys...I have a 01 F150 4x2 6cyl 4.2L (or it might be a 4.6) with about 94000k on it. I got the truck in 05 and have not done anything besides oil and tires on it.......
well it all of a sudden started running rough (like it was going to stall), check engine lite on, and the battery kept dieing....so I took it to auto zone, got a new battery, and the guy said the test showed that it was misfire on 1 and 6...he told me that it should just need new spark plugs and wires....SOOOO do you think this would be something that I can do or take it to the local shop? and second is there anything else it could be besides the spark plugs?

I would say you are about due for a plug change...wouldn't hurt. Check your coolant level also because the 4.2's are prone to head gasket leaks if that is what kind of engine you have.

the 4.2 is what I have....would that make the CEL come on it misfire on 1 and 6?
Does the 4.2 have a coil pack or is it a COP? If they have a coil pack it may be going bad, it is common for a coil pack to fire 2 cylinders at a time for a 6 cylinder cyl 1 & 6 are fired at the same time as well as 2&5 and 3&4. Also check you plug wires on 1&6 if either wire is shorted it will cause both cylinders to misfire.
I agree with Lastsplash it more than likely is your coil pack I had the same problem on my 2001 with the 5.4 I had a missfire on #7 at 88,000 miles and it was the coil on plug (cop) I replaced all the spark plugs but they didn't look bad! The COP is where the coil is attached to the spark plug boot right on top of the plug! The 6 cylinders use three coil packs each one runs two cylinders so I would say the coil pack that is running 1&6 is your problem! I would change all the plugs while your at it I'm sure that is not your problem but with 94,000 on the clock they are about due! You should have no problem doing it yourself as long as you have a good set of tools to work with! You will need a variaty of extentions and u-joints to get at some of the plugs!

Yes I would only replace the coil pack that is bad!
