There is no factory remote starter available on a ford. Ford or otherwise they are all aftermarket. You shouldn't have to "reset" it really. Did it work before you replaced the battery?

To my knowledge, there was not a factory remote on a 2002, but the 2005 and up F250/F350 etc. have the option of a Ford Factory Remote Starter upgrade installed when you have the keyless entry / advanced security group. I'm having one put in my 2005 next week. Basically plug and play and comes with two new key fobs for remote start (still includes door locks, etc.) which replace the existing key fobs.
As for the original poster's question, a battery change shouldn't require a reset. I've only needed to do that when you change remotes when an aftermarket remote starter had the hand unit wear out. Assuming your remote is not factory, check to see what brand it is and you should be able to search out on the net if there is an option to reset the fob.

It's a ford accesory, but not factory. That system is far from plug and play. The benefit is it is designed to work with the PATS system built in, and is engineered to integrate with the way Ford designs their cars.
