The 3spd would work with the 300 as the I6 & V8 have the same bellhousing. You'd need a different flywheel for the I6 though.
You might want to check the oil pan on the 300, I think (at least all that I've seen anyway) after '80, all trucks used a rear sump pan. Whether they were a 2x4 or 4x4. You might need a mid-sump pan for your '65.
I would keep all the ignition off of the '80, it should be the duraspark.

I'm not 100% sure that the oil pan will interfere with the crossmember. When I did my swap several years ago, I went the opposite direction you did, put an older 300 into a newer truck ('79 300 into a '84) & the oil pan was an issue. You may actually be just fine, but its best to check.

I sat the engine down in the truck, however, previous owner had moved the frame mounts back further towards the firewall for their 302 swap. So moving them forward I should bolt right in and it appears so far that the rear sump '80 oil pan will drop down behind the crossmember and the only issue I forsee is the tierod if it sits that low once bolted in...
The engine bay of the '65 looks much shorter in length than the '80 donor and a '79 F-100 with a six my brother has, so wondering about my radiator choices I have some '70s six radiators...
