If the tunes are out of calibration badly enough to trigger a flashing Tow/Haul light, there are some serious issues at hand. Flashing Tow/Haul indicates an "incorrect gear ratio" DTC or malfunctioning/out of calibration solenoid in the transmission control module, which is indicative of severe transmission slippage between one or more gears during up or downshift.
You would probably be best advised to remove the tuner and send the truck in for transmission diagnosis, and at the very least a fluid change. If everything checks out OK, let us know, and we can discuss some tuning options.

It definitely sounds like you have some definite transmission issues. Return truck to stock tune and troubleshoot your transmission problems. Then talk to Matt about some custom tunes.
