You got it basically right. The Lincoln uses the DOHC setup as does the Ford F-150 Lightning. I believe (now don't quote me on this, but I think this to be true) the F-Series doesn't use the DOHC setup is because Ford is trying to keep its more quotidian trucks' cost down, as the DOHC engine costs more to tool and build. Yes, by having DOHC, there would most definitely be more power, at least more torque if not hp. The Expys do use both the 4.6 and the 5.4, although I believe nowadays it would be hard to find a 4.6 Expy...and there is a "special" Expy that uses the Lightnings supercharged DOHC 5.4, and its called the Thunder. One (or is it two?) word: Badass.

#1 The Lightning DOES NOT USE THE DOHC 4 valve HEADS!!!!!
#2 If ANYTHING a 4 valve head will give more high RPM HORSEPOWER if the extra potential of the 4 valves are used. In very general terms, low speed torque ACTUALLY SUFFERS on a 4 valve head compared to a 2 valve set up unless some type of variable valve technolgy or variable intake technology(what Ford uses) is used. Please realize there is such thing as too much air flow at low RPM if it's too slow.
#3 The Thunder has not made it to production yet(as far as I know) and the lightning does not use a DOHC 5.4.....Oh yea, I already said that.

Actually the blocks are exact and the head swap would be the easist thing. The 4.6 blocks are different for the Cobra and SOHC but the heads would still interchange.
Here is the hard part. Timing cover, timing gear, different tensioners plus countless small parts needed. It'd be easier just to get a junkyard Nav or Cobra motor if you really wanted DOHC than to try and swap heads.
