Programming directions:
1. Insert the keys in the ignition and turn the ignition switch from OFF to RUN, eight times within ten seconds, ending in RUN. If the vehicle has successfully entered program mode, it will lock and then unlock all doors automatically.
2. Within 15 seconds, press ANY button on a keyless entry remote transmitter. The doors will lock and then unlock to confirm that each keyless entry remote transmitter has been activated. NOTE: When the first keyless entry remote transmitter is programmed, all existing keyless entry remote transmitters are erased.
3. Repeat the previous step for each transmitter that will operate the vehicle.
4. If the door locks do not respond for any keyless entry remote transmitter, wait 10 seconds and press the button again.
5. Turn the ignition switch to the OFF position or wait up to 30 seconds after step 1, to exit program mode. If a keyless entry remote transmitter has been activated, the vehicle will lock and unlock all doors one last time to confirm.
I have been tracking this thread with much joy. I just bought another Explorer (2004) and the dealer gave me a remote that doesnt work. I followed the instructions herein but the truck does not respond with the lock/unlock the doors to indicate programming mode is active.
Help?
Also, I discovered that the dealer gave me the wrong remote. From my last one, I knew the buttons were different but I figured it would at least lock/unlock the doors.
Further Kudos to this site.... I used the thread about finding the key pad code for the drivers door pad. How brilliant I feel for coming here and not letting the man stick me for $100.

I've taken mine down to my local Ford dealer (Walt's) and they programed it in less than five minutes with no hassles. I'm sure there are other options, but dealers need to do what they are suppose to do when it comes to these type of remote keys.
I found another thread where someone specified that the drivers door has to be open to enter the programming mode. I tried this and reprogrammed for my keyless in about 15 seconds.
