Code help (Long)

First post here, I have read TONS of info on this site. Very good info everyone. Here is my issue, I just got my '05 X on Thursday. It does have an Edge Attitude with Juice module, 6" lift, air raid intake system, Banks exhaust. Drove away from the purchace with no codes on the dash but 2 in the edge monitor. P0460 and P1378. Filled up with fuel (yes diesel) on Friday night. Went to the dealer Saturday morning to get a key made and programmed, (only one came with the car). and that afternoon the engine light came on on the dash. Immediately took the car back to the dealer thinking it was a key/program issue. Come to find out I had overfilled the fuel tank and it threw the code on the dash. The dealer cleared the code and said that the vehicle was throwing 0 codes at this time so I cleared my edge attitude monitor at that time. That evening when I got home I checked the Edge monitor and the same 2 codes were back, P0460 and P1378. Today when coming home from work, the engine light came back on, on the dash.

I do know what the codes mean but my question is, with the aftermarket chip, intake and exhaust, does this have anything to do with the codes on the Edge? and also why might the engine light on the dash come back? Any help would be appreciated.

P0460 is Fuel Level Sensor Circuit Malfunction
P1378 isn't on Bully Dog's list...I have a complete list somewhere but can't find it.

btw, I fill my truck to the very tip of the rim everytime. I've never had a problem...I seriously doubt that it is possible to overfill the tank. I'll look for my complete list of codes...

05 Ford with 52000 towed in codes P0611 FICM performance, P1378 FICM Supply Voltage Circuit Low. Blown 50 amp FICM fuse..

Various Electronic and Driveability Symptoms and Codes:
2005 F-Super Duty trucks built before 5-11-05 may exhibit various electronic-related symptoms due to loose/miss-installed fuses in the engine compartment fuse box. These symptoms may be intermittent. The fuses should be inspected to verify they are installed into the terminals in the fuse box and not along side the terminals.
Fuses--Symptoms
#9, 20 amp: Trailer turn signals inoperative
#10, 10 amp: Check Engine Light; Codes P1633, P0446
#11, 10 amp: Speedo bounce, ABS light, Cruise control inop; Codes U1900, U2023, P0500-P0503
#12, 2 amp: Cruise control inop, TBC Fault displayed, chime; Code C2803
#13, 15 amp: Day time running lamps inop
#15, 15 amp: Crank/no start, bucking, stall; Codes P2614, P2617, P1378
#17, 10 amp: A/C inop or not cooling
#18, 10 amp: Crank/no start, bucking, stall; P2614, P2617, P1378, P0611
#20, 10 amp: Trailer back up lamp inop
