I own a '05 F150 screw. I purchased it this past Jan.
It came with a Ford tonneau cover. Recently I noticed
quite a lot of dust in the bed area, and after looking into it
I see gaps in the bed seems (I can see daylight through them).
Is this normal or should they be siliconed over to prevent dust,
water and whatever else entering the bed area?

the beds are generally not sealed to prevent water accumulation. I suppose if you've got a well sealed cover and want to prevent the dust, it probably wouldn't hurt anything to seal it yourself. come to think of it, I think spray in bed liners seal everything.
The spray in liners don't seal everything either. I still have drain holes in the two front corners by the cab even with Line-X. I like the idea for rinsing out whatever ends up there. I also have an ARE shell and have noticed no ill effects from this.
