Have the codes pulled if a check engine light is on, but i bet you're going to end up having a p1200 to p1212 code, wich are all related to the injectors, it may be as simple as a UVC harness going bad, but it could be as bad as an injector.

I hate to be vague but all we can do is guess till we have a code, then we can point you in the right direction of a fix.

O, BTW the OBDII code scanners from auto parts stores and wally world will not pull the codes as these will be Ford specific codes.

Harnesses under the valve covers are notorious for coming loose. If you can get the codes read it will help pinpoint the problematic side.

Get an ohm meter (get a digital readout), you can check your glow plugs/injectors by unconnecting the 9 pin connectors at both of the valve covers (near top edge) and use the following info:

GGIICIIGG
G - Glow Plug
I - Injector +
C - Injector -
Ohms between the G and block Ground should be 0.1 - 2.0 ohms.
Ohms between the I and C one at a time if one or more is > 5 ohms, it will point to the side's gasket connector or UVC harness being shorted.

Mine did the same thing and it was the driver side under valve cover 9 pin connector was just loose and ready to fall completely apart.. Ford has a fix, a plastic clip.. But I just made a shim and slipped it under the plastic locking tabs so the connector can not come loose.. The pass. side was also loose but still making contact.. fixed also with my shim method..

I gotta get the manuals and stuff for my wifes truck' I havent looked yet to see what shroud connectors are, but my wifes truck started running rough and had the SES light on and off, and she took it to ford to get it fixed. 653.00 later its working again. All I know right now is they are somewhere on the covers. I've still gota fix my 84 F150 and the AC in my Isuzu

This is what I recently posted for a similar problem, but after doing so saw it wasn't a 99. Since yours is, let me add that my UVC never showed codes and was only found by exploratory surgery under both valve covers after all other possibilities were tried. I now have spares for CPS and IDM which I hope I never have to use.

From the miles, it sounds like it might be an early 99 like mine. Check my post #4 and #5 here https://www.ford-trucks.com/forums/592457-flashing-od-light.html to see what all I replaced (CPS, IDM..) only to find problem was UVC. I was told that Ford changed the spec on this plastic connector after all the initial problems with it. So if that's your problem, I suggest replacing both sides with updated version.

Edit: Oops, I just saw you're a 2000, so UVC is less likely.

Well the 470 & 478 are the exhaust backpressure sensor. It has gone out or it and its feed tube have clogged.

The 541 is a burnt out intake air heater element or IAH Relay If you still have it.

The 1316 (IDM codes stored) holds the key to the miss but you will need a BUZZ an CCT to pull the IDM codes. Ohm the hrness out like clint posted above.

Seeing your SD is a 2002, I guess Ford had not fixed the famous 9 pin loose connector problem even in 2002 models.. Glad you found the problem.. I also fixed mine with a shim on each connector.. I bet there is alot of SuperDuties on the road with their UVC connectors just about ready to separate as I am typing this post..

I just checked my records, and both of my UVC's were changed by a Ford dealer on Oct 20003 after I had my problem with the one on the passenger side. The Ford tech wouldn't approve any of my suggestions for making sure they wouldn't come lose again, like zip tying, crazy glue, etc... He said he was using a new revised version and there has been no problems with those, but just looking at the old one and comparing it to the new, I didn't see any difference.

Now I'm wondering if I got the new ones? Do you know if they look any different. The following part #'s are from the "new" ones that were installed on Oct 20003.
F81Z-9D930-AB.....Wire Assembly UVC
F81Z-6584-AA........Valve Cover Gasket
