Here is the story:

Took my 06 in for door adjustment and a short circuit in the single disk cd player. Both doors were out 3/8" and this truck has never been hit. Also transmission shifting from 2nd. to 3rd. gear, would increase in rpm apprx. 200 to 300 before engaging. I got my truck back in worse condition that I brought it to the dealer that I purchased it from. They somewhat got the doors aligned, but both front fenders were out 1" (stay with me here)! The factory cd player was also installed (not flush with the dash).

The dealers foremost diesel tech was in school the first week the truck was in for this warranty repair. ( the transmission was never looked at)

SO HERE IS MY CONCERN!

This is the exact phrasing from the tech (after he returned from school)

11735 TRANNY SHIFT HARD AND LACKS POWER O.OO PERFORM PERFORMANCE SHEET AND GOT CODE P0487-EGR THROTTLE POSITION CONTROL CIRCUIT. PERFORM PINPOINT TEST FOR CODE AND DIAG THAT THIS CODE IS ONLY FOR A 2004 TRUCK. DIAG THAT THE CALIBRATION FOR THIS TRUCK IS THE WRONG ONE. REPROGRAM PCM, FICM, AND TCM TO THE RIGHT CALIBRATION. CLEAR CODE AND TEST DRIVE TRUCK. NO CODES AND TRANNY IS SHIFTING PROPERLY.

So my question- could this have done damage to my transmisssion? The truck seems to be alot smoother(engine) and that slip in the tranny has gone away ( in the 16 miles that I have driven it from the dealership) total of 11K on truck.

Any techs out there that can help or anyone else have this problem with their '06? Please advise-

If your dealer doesnt have body guys, they shouldnt be trying to align anything. I have had this issue before and found that sometimes it is best to just leave things alone as they can sometimes be made worse. If it is that bad, you should find a good body shop in your area that would be willing to straighten you out. Alot of them will do that for you and very reasonably.
I dont see how they could have screwed up your radio. If they set it in place correctly and put the 4 bolts that hold it in, it should sit in there flush.
Sounds like your tranny was having an issue that they call shift flare. While it is not great for the tranny as it is slipping somewhat between shifts before engaging the next gear. (this can cause excess heat) As long as you werent towing alot or really accelerating hard during the shift alot you shouldnt have caused any damage. Ford used to program their trannys with that flare kind of built in for a while and they would actually cut back power slightly at the shift so as not to have it bang into gear hard. It was really pronounced at under heavy acceleration. Firm is better though.

This is a dealer problem. I have found that some dealers just do not understand these trucks. Nor do they have the right people for the job. I would suggest finding a new dealer to work with. I would also report to Ford oval the problems you had with that dealer. There is no way you should have to pay anything out of pocket on a 2006 vehicle. Ford should be able to take care of any issues you may have.

Took the truck back and they got the fenders right, the cd player is a little bit better (still al little crooked). Still can not understand why my 06 had and 04 calibrated pcm.
At least I am not driving that damn Ford Focus rental- a little embarrassing- don't like my butt that close to the ground!

I have the same 2nd to 3rd Flare up. I have had it back to the dealer 4 times and they haven't fixed it yet. What did your dealer do to fix yours?

99Ford Guy- they did a full diagnostic and replaced the pcm (powertrain control module). Since the torqshift is electronically controlled and the pcm was calibrated for an 04 I guess that was the problem. Seems to be doing ok now. Definatley have more power also maybe my mileage might increase with the reprogram(crossing my fingers). If you would like, give me a fax # and I will send you over the report, maybe it will help?
