I believe they sit at different heights. You will need to swap your pedistal and up pipes in order to fit a 99.5+. There is a H2E from hypermax that will fit an early 99 but is usually more turbo for most people.
When my turbo heads south (early 99 also) I will consider the h2e but more than likely just stick with stock. I believe the pedistal swap is $650-$820 depending on what you get and who you get it from. You could piece together if you are a good scavenger.
Are you wanting to replace the turbo with the 99.5 or newer stock turbo? Or are you looking at a complete upgrade turbo but can only find models for 99.5 and newer?

I cant tell if my truck is a 99 pr 99.5 its wierd its got all the 99.5 parts i think like badges, air box, but i dont know about the turbo and pedistile is there pix of both that shows the difference and i know you can look at the build date and I did and that would lead me to thing it was an early 99 but all the other stuff points to 99.5 oh and im lookin for a new turbo as well i think my bit the dust last weekend
You could do a search on Ebay if you are looking for stock. They have a builder here in Utah that lists items on here. He has had rave reviews from some FTE users as well.

i also have an early 99..build date of 3/98...the turbo sits low in the valley .the top of the turbo comes just above the valve cover...as a 99.5 and up sit up high almost into the fire wall..if you open the hood on a 2000 and up. you will notice it right off...
you dont have a pic of your turbo in there do you??? if so it would give me something to compare it to. My build date is also like 3/98 but my turbo is like almost to the firewall and up pretty high

If you have the stock air intake system, or have access to it, does the intake pull from around the right side of the battery near the radiator, or is it an airbox with "intercooled" on the top, where it pulls air from the fender area? The latter is early 99, and i think your 3/99 is an early model. Where is the powerstroke badge, on the fender or the door? Fender, is early 99 in 99% of the cases.

the air box pulls from the front of the truck and the badges are on the door... this is why im confused everything I see points to later 99 but the build date would indicate early i think
