Truck running rough

I have a 2000 F250 PSD. Truck started running rough today and eventually stalled out. It started back up but the check engine light was on. I drove to Autozone to have the code diagnosed and left the truck running. When I came out with the employee, he shut the truck off and the code didn't stay stored. Drove it home with no check engine light, checked the fuel filter and it was pretty dirty. It's only been 8,000 between filters. Could this have been the reason for the light to be on, or what else could the problem be?

U may have picked up some bad fuel. The dirty filter could cause the rough running too.

Bad fuel was my thought too. I just filled up on Friday morning. I have always gotten fuel at the same Sunoco station and haven't had any problems with my other diesels, but I guess you never know. I haven't used any fuel additives. Could that help me out at all?
