I have a 2005 F-250 SD FX4 CC SB 6.0. I have a BD chip and love my truck. It runs like a scalded dog!
I rarely ever tow anything with it. It has 45k on it and while on vacation driving through Utah, it blew a head gasket. They are pulling the engine and are supposed to replace it under warranty. Is this a common problem that I am going to have to deal with?
Head gasket failures are far from unheard of on both stock trucks and modified ones. The BD Chip (which is simply a remarked Edge Juice Module) uses ALOT of injector timing and I'm sure it didn't help the situation with the heads any, but at this point in time Ford doesn't look extremely closely at gasket failures anymore and if the dealer doesnt question it, you shouldn't have any problems.
IMO- ditch the BD chip and find something that uses less injector timing such as SCT, SCMT, newest revisions of the Diablosport Predator (beware of the older ones, they are as bad if not worse than what you already have), or a Quadzilla or TS module.

See if you can get the dealer to replace the stock head bolts with aftermarket studs while they are in there. (You buy them, they install them). Now is the time to do it. It could save you a ton of cash and aggravation down the road. maybe aftermarket gaskets as well. Let's see what the experts have to say on it. The stock head bolts on the 6.0 are it's achilles heel.
the head bolts arent the problem it was the torque robots from the factory. seen some bolts torqued anywhere from 90 to 900. they did change the torque procedure but if you are serious about tuning studs are the way to go. i doubt though that they are pulling the engine unless further damage was done. you can do heads two ways. invehicle, or pull cab.
